Prediction of regulatory SNPs influencing Gene expression on Chromosome 5q31-33

چکیده
Transcription regulation is one of the most basic regulatory mechanisms in the cell. It is controlled by transcription factors which binds on a specific sequence called transcription factor binding site(TFBS). In the field of gene expression regulation, researches on TFBS binding TF have been actively going on. Searching methods for TFBS frequently use position-specific frequency matrices for base scoring at a binding site. In this study, we predicted TFBS on chromosome 5q31-33 and mapped SNP in the TFBS. We analyzed whether or not the transcription factor binding was affected by SNP allele change of TFBS.

Bayesian association of haplotypes and non-genetic factors to regulatory and phenotypic variation in human populations
MOTIVATION With the recent availability of large-scale data sets profiling single nucleotide polymorphisms (SNPs) and quantitative traits data across different human subpopulations, there has been much attention directed towards discovering patterns of genetic variation and their connection to gene regulation and the onset/progression of disease. While previous work has focused primarily on cor...
متن کاملCTLA4 Gene Variants in Autoimmunity and Cancer: a Comparative Review
Gene association studies are less appealing in cancer compared to autoimmune diseases. Complexity, heterogeneity, variation in histological types, age at onset, short survival, and acute versus chronic conditions are cancer related factors which are different from an organ specific autoimmune disease, such as Grave’s disease, on which a large body of multicentre data is accumulated. For years t...
متن کاملVariation in conserved non-coding sequences on chromosome 5q and susceptibility to asthma and atopy
BACKGROUND Evolutionarily conserved sequences likely have biological function. METHODS To determine whether variation in conserved sequences in non-coding DNA contributes to risk for human disease, we studied six conserved non-coding elements in the Th2 cytokine cluster on human chromosome 5q31 in a large Hutterite pedigree and in samples of outbred European American and African American asth...
متن کاملGenome-Wide Scan on Total Serum IgE Levels Identifies FCER1A as Novel Susceptibility Locus
High levels of serum IgE are considered markers of parasite and helminth exposure. In addition, they are associated with allergic disorders, play a key role in anti-tumoral defence, and are crucial mediators of autoimmune diseases. Total IgE is a strongly heritable trait. In a genome-wide association study (GWAS), we tested 353,569 SNPs for association with serum IgE levels in 1,530 individuals...
متن کاملAnalysis of the 5q31 33 locus shows an association between single nucleotide polymorphism variants in the IL-5 gene and symptomatic infection with the human blood fluke, Schistosoma japonicum.
Genetic studies of human susceptibility to Schistosoma (blood fluke) infections have previously identified a genetic locus determining infection intensity with the African species, Schistosoma mansoni, in the 5q31-33 region of the human genome that is known to contain the Th2 immune response cluster, including the genes encoding the IL-4, IL-5, and IL-13 cytokines. These cytokines are key playe...
